Desthiobiotin modified oligonucleotides!

Desthiobiotin - a biotin analogue lacking a sulfur atom - binds to streptavidin like biotin but with significantly lower affinity. Accordingly, captured oligonucleotides /nucleic acids  labeled with destiobiotin can easily displaced from surfaces or beads  by addition of buffered biotin solution or incubation at 95 degree C. 5' modified oligonucelotides with desthiobiotin are available in synthesis scales S, M, and L. SIMA, an alternative dye to Hex

SIMA (4,7-Dichloro-2′,7′-diphenyl-fluorescein) provides an excellent alternative to Hex. The absorption and emission maxima of SIMA are virtually identical to Hex, thus SIMA is a full replacement of Hex in nearly all fluorescent applications. The absorption band is broader and the extinction coefficient is smaller than that of Hex, however, when excited at 488 nm a dT20 oligonucleotide with 5′-SIMA exhibits the same fluorescence intensity as the corresponding oligo labeled with Hex.

Furthermore, SIMA is chemically more stable than Hex, which reduces degradation and formation of by-products during oligonucleotide synthesis and deprotection and thus makes the purification of labeled oligonucleotides easier.

Oligonucleotides with 5′-SIMA label are available from biomers.net as well as SIMA/BHQ-1 and SIMA/TQ2 qPCR probes.

With the LightCycler®-assay two probes are placed on the target-DNA, one behind the other. Due to the required binding of both probes, the specificity of such assays is extremly high, enabling a differentiation of closely related genes or organisms.
The 5'-located probe (donor-probe) bears a fluorophore at the 3'-end, whose fluorescence is not directly detected, but used to excite the second probe in close proximity. This light transfer by FRET (fluorecsence resonance energy transfer) ensures that a result is obtained only upon proper binding of both probes.

A reporter-assay for RNase

A specific oligonucleotide (Fam-dArUdAdA-BHQ1) may be used for an easy and sensitive RNase-reporter. The oligo bears terminally a fluorophore and quencher moiety, which will appear dark in the intact state. Upon digestion by RNase both moieties are separated, setting free the flourescence.
